It is a three-in-one compilation game containing new versions/remakes of Dr. Mario 64 (referred to as simply Dr. Mario in-game), Panel de Pon (the original version of Tetris Attack) and Yoshi no Cookie. The games are similar to their original versions, except with updated graphics and sounds among other changes, the most notable being Yoshi no Cookie being a complete remake with a story mode the original lacked.

Copies of the Nintendo Puzzle Collection were bundled with a GameCube to Game Boy cable that allowed players to play the NES/Famicom versions of the three games on their Game Boy Advance. Wario World had a similar feature where players could play WarioWare, Inc.: Mega Microgame$! microgames on their Game Boy.
